Before you start recording, try zooming out enough so that the screen does not need to scroll and see if that makes any difference.
Checking the free space and defragmenting the drive is a good idea.

My guess is that some are RealAudio v. 1.0 files (supported by FFMpeg) and some are RealAudio, but a later version, and not supported.
