You need to set your sound card recording input to the input that you are actually using (for example "mic" or "Line in") and not have it set to "Stereo Mix".

Try setting up the latency correction as described here: http://manual.audacityteam.org/man/Latency_Test Repeat the test several times. Are you able to get repeatable results? When set up correctly the latency correction should be accurate to within a couple of milliseconds throughout the recording....
