If you are recording using both of the inputs on the Fast Track you will need to set the "Input Channels" to "2 (stereo)" in the Device Toolbar.

It's not unusual for "size on disk" to be different to "file size".
Could you upload one of the problem files to the Internet somewhere (such as one the free file sharing sites like sendspace.com or similar) and post the download link so that we can have a look.
