The files that are giving problems probably have invalid characters in the Metadata.
Try this:
Click File > Open Metadata Editor, press "Clear" to empty the metadata, then export.

This is really weird.
I'm wondering if Ubuntu have recently done something strange.
Do you have pavucontrol installed? If not, install it (it's in the repository, so it can be quickly installed with Synaptic or Apt).

If you are recording music that is playing on your computer, you need the "Stereo Mix" option enabled in the Control Panel. Generally it is best to also set "Stereo Mix" as the default recording device.

That's not changing the "sample rate", that's changing the "sample format".
