Are you able to save the MiniDisk recordings to your computer using the SonicStage software?

The recommendation from the Serato forum is to either upgrade to a version of Serato that supports saving your mix, or record onto a separate machine (either a second computer or other recording device such as a mini-disk or cassette recorder).

I don't think that it is due to Audacity, but just to be sure, try recording a bit with the Windows "Sound Recorder" program and see if you can get an unclipped recording with that.

For CD you would probably be better to use a CD ripping program such as CDex to digitally extract the audio.
