Also check that "Sound Activated Recording" is not enabled (Transport menu).

Effects can be applied to one or more tracks or parts of one or more tracks by "selecting" (highlighting) the audio that you wish to apply the effect to. See here about Audacity Selection http://manual.audacityteam.org/man/Audacity_Selection

But it may be tricky for me as the total recording is about 1 hour long... I'm not volunteering ;) and I said "it's not going to be a quick job". I tried the Sliding Time Scale/Pitch Shift effect before, but it seems very hard for me to adjust exactly the length I want. Ctrl+D will duplic...

So that I can move this topic to the right forum - Are you now using Audacity 2.0? Which version of Windows? The problem is probably that the USB is having difficulty keeping up with the audio data. Beware of program automatic updates (such as Windows Update). They can make heavy demands on CPU or disk access at just the wrong time.
When I used XP it was mostly for audio use so I disabled Windows Update and ran it manually once a week at a time that was convenient.
