I don't know why it only ever happens when overdubbing; Because the USB has to handle twice as much data. There is data coming in (recording) and data going out (playing) at the same time. As you didn't say otherwise I presume that you use straight ALSA as your sound system.

30 minutes is a good size to work with. Audacity will be pretty snappy with that and processing the file does not take long.
