Yes, the screen shot labels are reversed. OK, I've reversed them and added a comment to each. The tracks in the original .aup file all start at the beginning, at time zero. The selection in both images start at 113,393 so it is the "chord" track that has moved or stretched by just under 0...

I don't know why it only ever happens when overdubbing; Because the USB has to handle twice as much data. There is data coming in (recording) and data going out (playing) at the same time. As you didn't say otherwise I presume that you use straight ALSA as your sound system.
If you use jack audio system, please say so as I can tell you how to set up a default channel map with jack.

30 minutes is a good size to work with. Audacity will be pretty snappy with that and processing the file does not take long. @Gale, so does that work out at around 65,500 (2^16) block files regardless of the sample rate?
