I am seeing an empty gap and dud sound even if the audio is aligned perfectly.

I can see the "thud" in the track spectrogram view.

That tells me that the two parts almost join up perfectly (but not quite perfect).

macOS no longer has iTunes.
I assume that there is some new way to transfer ringtones to an iphone, but I don't know what it is.

Check in the Windows Sound control panel and ensure that "Listen to this device" is not enabled for any recording device.

Does Audacity have permission to use your microphone? Windows requires this for any recording, regardless of whether you are recording with a microphone or recording anything else.
