Before the May 2011 changes, the maximum FFT size was 4096.
At that time going beyond 4096 was painfully slow but there have been other changes to FFT in Audacity since then that have provided significant increase in speed.

You can check the version number in "Help > About Audacity".
Check that you have plenty of free disk space.
If that is not the problem, could you give step-by step instructions for how to reproduce the issue.

How are you wanting to play the files? WAV files played directly from the computer? CD? MP3's on an MP3 player?
