Check in the Windows Sound Control Panel and ensure that the device is set to record 2 channel stereo, then restart Audacity.

It's probably time to give your home-brew version a whirl.
If you find the problem persists, keep a note of exactly what you were doing at the time - if we can spot a pattern it may give a clue as to what is going on, but at the moment nothing stands out to account for it.

Is Ubuntu up to date? Which version of Audacity? (look in "Help > About Audacity") Go into "Edit menu > Preferences > Recording" and set "Audio to buffer" to 200. Does that make any difference (better or worse)? What are the available options in Device Toolbar ?
