I don't think that it is a "after a period of use" issue because it appears to be all logic, but there are some subtle factors that have an influence that may not be visible through the UI. There is definitely a difference between typing values and using slider values, and moving a slider ...

My guess is that you are clipping at the sound card input. What are you recording? A high level input such as an MP3 player or keyboard plugged into a microphone input is likely to clip because a microphone input is expecting a tiny microphone level signal.
