Me too. I don't think that is supposed to happen.
If a plug-in changes (processes) the sound then it should be a "process" effect.

Interestingly, if I do a search from within Windows for *.aup, (as in <Start><Find><*.aup><enter>), the "Result" window closes before it displays any info (or, at least, before I can see it). The implication is that there's nothing to find (although why the window would close immediately ...

It makes me think it could be useful for audacity to make the aup format an interchange format, if it isn't already. Or, to say that it has a known structure that could be specified if a spec were made. That way people could write scripts that manipulate the files. When there are changes to the aup...

Exact version numbers are important. I presume that you mean that you have "Audacity 2.0.6"?

How exactly are you trying to open the project? From the "File menu > Open" then selecting the project (.aup) file?

Perhaps stating the obvious, but are you aware that most commands are unavailable while playback is paused? For most commands, playback must be stopped (not just paused). If this is news, then next time it happens, try clicking the Stop button.

If I copied the .aup file and data directory and removed half of the wavetrack elements from each, making sure the names point to the correct files, can I expect that to work now and in the future? Probably not. Manually editing projects is extremely risky and it is very easy to destroy the project...
