Did not see any easy way to combine into 2 stereo tracks and export as air. I presume that you mean "as AIFF"? Maybe FFmpeg does this but looks pretty scary to me. You don't need FFmpeg to export AIFF (mono or stereo). When you Export from Audacity, all tracks that are not muted are mixed...

My guess is that there was a problem with the USB connection that was causing data loss during the recording, but that is only a guess. If you could post a short sample in WAV format (see: http://forum.audacityteam.org/viewtopic ... 49&t=72887) we may be able to say with a bit more certainty.
