Identical hardware? Or different Ethernet or Wifi chipsets? Also, it would be a big help if you could tell us the precise Windows version. And maybe the server's OS version too? I think I tried that method once before but when I deleted the small section in front of the track it pulled everything afterwards along too so all the rest of the track (that was ok before) was then wrong and only the single altered beat was right! To dismiss the Metadata Editor window, just click the OK button.
To stop the Metadata Editor window from automatically opening on Export, go to "Edit menu > Preferences > Import/Export" and deselect (un-tick) the option "Show Metadata Editor prior to export step"

When you import a file into an empty project, The sample rate of the imported file takes precedence over the sample rate specified in Preferences. Personally I'm not sure that is the best/correct behaviour, but it's been like that forever and I would expect resistance to any attempt to change this l...

I thought you proposed a sample rate control only for WAV 16-bit PCM. I did, but your reply made me think, why not set the sample rate for exporting in the export dialog rather than always using the project rate? The sample rate of exported files is set by the "Project Rate" (lower left corner of the main Audacity window). Change the project rate to 44100 Hz before you export.

These images show the easiest way - just delete a bit from just before the beat that is "late". The labels are for illustration purposes only - you don't need to create labels.

I think you may need to get a better sound card. There are many USB sound cards that can provide cost effective solutions. The best choice of sound card depends on your budget, and what you want to do with it.
