Just use "Edit > Cut" (I think "Command + X" on Mac) rather than "Delete".

When enabled Cut lines should show when you "Cut" audio. Note that "Cut" and "Delete" are different. Cut lines do not appear where audio is "deleted".

I'm guessing that the cartridge has been wired incorrectly - easily done, just two wires the wrong way round will cause those exact symptoms.
