I get the error message, "'Save Project' is for an Audacity Project, not an audio file. . . ." That is not an "error" message. That is just "informing" you (a "warning" not an "error") that it is creating an Audacity Project (and not an audio file).

We are all assuming that the left and right channels are out of phase with each other. We can easily check if that is the case if we can test a short sample from one of your recordings. Imported files are aligned to start at time = 0.0.

Do you mean on second and subsequent tracks? Are you "overdubbing"? "Latency compensation" pushes the second and subsequent tracks a little to the left so that they line up correctly with the first track (accounting for latency). The track may be moved using the Time Shift tool. ...
