Unfortunately this is a limitation of many Nyquist plug-ins. The workaround is to select part of the track, apply the effect, then select the rest of the track and apply the effect.

If it did that, then LADSPA / LV2 / VST / AU plug-ins installed on the system would not be available to Audacity.
