Audacity can't record MIDI. Audacity only records audio (MIDI is not audio: https://en.wikipedia.org/wiki/MIDI) To record the Clavinova in Audacity you need to connect an audio output from the Clavinova to a "stereo line input" of the computer. See here for more information: http://manual....

The glitch certainly does sound like dropped data, though I'd be surprised if it is due to, or entirely due to disk speed. SSD's are certainly MUCH faster than any spinning disk drive. Using an SSD would ensure that there is no data bottleneck at that point, though it is not guaranteed to solve the ...
