That won't work. Even if I select the region containing a dropout, it's too short to trigger it. You said that the length of silences are "about 0.021 secs". In Audacity 2.1.2 the "Detected Silence > Duration" setting can go down to 0.001 seconds. http://manual.audacityteam.org/...

Would the change I made in audacity change anything with the sound recording from hypercam? If Audacity is closed (not running) then whatever changes you made in Audacity would have no affect whatsoever on any other program or hardware, other than that adjusting the playback or record level in Auda...

If you have a longer track below a shorter track and select valid audio in the longer track after the end of the track above, you get "Times are not reasonable!".

You could use the "Truncate Silence" effect (http://manual.audacityteam.org/o/man/tr ... lence.html), but (a) you would need to take care to avoid truncating silences that are supposed to be present, and (b) you may still need to "repair" some of the joins manually.
