Yes, it's a limitation of the MP3 format. It's because the MP3 format does not define the overall encoder/decoder delay. Yes it's a bug in 2.0.6.
It's fixed in the current alpha code, and I think that it's also fixed in Audacity 2.1.2. I'd suggest that you try the "Ubuntu Handbook PPA" build of Audacity 2.1.2.

I found the cause! Sync Lock Tracks was turned on (I don't know why) and when I turned it off, I no longer had the issue. Don't click "Cancel" - that cancels the export. It's easier if you disable the Metadata pop-up. To do so, disable it in "Edit > Preferences > Import/Export". If you need Metadata tags for the exported files, it is probably easier to add them later using either your media player a...

If sound activated recording is being triggered by low frequency thumps when you don't want to record low frequency thumps, then the solution is probably to change your recording set-up so that the mic does not pick up low frequency thumps.
