Which effect are you using? Change Tempo?
For higher quality tempo changing, use the "Sliding Time Scale / Pitch Shift" effect.

Do you mean the vertical red line that indicates the recording position? In what way does it "flash"? Is there an error message? Are the recording meters still active?
