Thanks for the comprehensive info. From that I would expect the re-encoded MP3s to sound identical (when played on the same playback equipment). So to recap, the problem that you're reporting is that they don't sound the same - the version made on Mint 17.3 sounds worse than the version made on Wind...

I'd expect there to be a similar space saving if you simply gate those quiet parts to absolute silence.
Setting the "dither" option to "rectangle" may shave a bit more off if you silence the quiet parts (depending on the compressed format used).

What are the exact MP3 settings you are using? Note that MP3 encoding reduces the quality each time it is encoded, so encoding a perfect WAV file will give a certain degree of quality, but (re)-encoding an MP3 will give lesser quality (like a photocopy of a photocopy). If you want to use Time Shift Tool, click at each song break then CTRL + I (as in first person singular) to split, then you can drag rightwards with Time Shift Tool. That shouldn't be necessary if the entire project is selected (Ctrl+A), but it is still necessary to drag from within an audio clip (...

With ASIO drivers it is possible to allocate which channel each input goes to, but Audacity cannot be distributed with ASIO support due to licensing restrictions, so in Audacity you will be using the Windows drivers, which do not support channel mapping.
