Do other Nyquist effects work? For example, in the Effect menu, do you have "Low Pass Filter" and "High Pass Filter"?

Audacity can only record from one "device" at a time.

I've no idea how the other software you are using works, but if it is creating a "virtual device", then Audacity should be able to record from as many "channels" (streams) as that device makes available.

Audacity can only record from one device at a time and only play through one device at a time.

How much is it going out of sync?

I presume that there is no physical or electronic synchronisation mechanism between your two recording systems (such as a common "Word Clock" https://en.wikipedia.org/wiki/Word_clock) - in other words, the two recording systems are freewheeling?

Perhaps you have inadvertently enabled "Sound Activated Recording". That should normally be off (not selected). See near the bottom of the "Transport" menu.
