How do I make it run on start-up? The hard bit first: Work out what command line options you need to start Jack. Try jackd -r -d alsa -r 44100 If that fails, try: jackd -r -d alsa -r 44100 -P If that fails, check the Jack manual: man jackd and / or Jack help: jackd --help and / or Google.com

Is there any kind of an input/output control feature for Audacity, No there isn't. Audacity just records whatever you send it. If you record 2 channels and you're only getting sound in the left, then it's because Audacity is only receiving sound in the left. My guess is that something is set up wro...
