Perhaps the file that you are importing into Audacity is the original unprocessed file, and the file that you are playing in WinAmp / WMP is the file that you exported after editing (ie. two different files). Testing with Audacity 2.1.2 and 2.2.1 on Ubuntu 16.04 XFCE, I don't see the problem that you describe.
Running Audacity in the background while doing something else, is usually not a good idea. You've not said exactly what you are trying to do, but I expect there is a better way.
