Assuming that you are only converting the file format (and not applying any kind of effects or processes), then you can get lossless conversion to FLAC by setting "Dither" to "None". Leave everything else at defaults. Remember to set Dither back to "Shaped" when you hav...

I’ve checked the Windows ... settings and they all show stereo sound. The symptoms that you are describing are what happens when the Windows Sound settings are not set to stereo for recording and playback. I'd suggest that you check those settings again. How high are the levels going? An ideal level is when it peaks at around -6 dB, which is equivalent to the waveform being about half the track height.

If you enable the "High quality stretching" option, then slowing down by -50% (half speed) followed by speeding up by 100% (double speed) creates only a relatively small reduction in sound quality.
