If you generate silence from the start of the track to the start of the audio, it will be exported with the audio in the correct position on the timeline. If you click on Edit > Preferences > File Formats, and check the box that says "Make a copy of the file before editing (safer)", Audacity will copy the original file and save the audio as part of the project.
