As I understood your original post, you wanted to measure the time lag between the original stimulus and the response. Is this still what you want to do? If it is, then all the information will be available in the label file, as Steve outlined. If not, what exactly is the object of the exercise? PO'L

If your source file is in FLAC format, then there is no issue. It is a lossless format and you can import it into Audacity and edit it with no loss of quality.

Ive NEVER had a problem with recording with my mic til a few months ago. If you're recording from a single mic, that's a mono source, and the mic jack on your computer is a mono input. In Edit > Preferences > Devices > Recording, you should have Channels set to 1(Mono).
If that doesn't solve the problem, we will need a bit more info on your system:

I didn't find option allowing to save file without re-encoding it. Because there isn't one. Audacity always un-compresses the files that it imports, works on them in their un-compressed form, and then compresses them on export, if exporting to mp3 or any other compressed format. What are you recording from? If it is a USB device, then as long as it is plugged in, the computer tries to play back through the USB device as well as record from it, unless you tell it not to.
