This is a known bug in 1.3.9 when you have a label track and "Link Audio and Label Tracks" is checked in the "Tracks" menu. Do you have a label track below the stereo track, and do you have "Linked tracks" on? Look under the "Tracks" menu to see if "Link Audio and Label Tracks" is checked. This is a known bug in 1.3.9.
