effects - truncate silence is great and works well.
Is there an opposite though? - ie something which would automatically locate the silences and then increase them by a changeable percentage?

Yes, this is a known bug in 1.3.10 - files exported with Export Selection or Export Multiple are rounded up to the nearest 5 seconds. I'm not sure what phase shifting is - perhaps it is that the peak of a wave hits the second mic slightly later than the first mic? Thanks for the explanation thus far anyway and I'll give up the idea of doing this on the computer for the time being.

It looked like it was a workaround, but I made up the original chain again as an experiment and that produced the solid blue waveform, so I then tried the version that had been working fine and this time it went wrong too - and again even after restarting Audacity.
