I think I know where stevethefiddle is going with this.

Just use the repeat function to loop the clicks for the duration of the song.

Use invert and align your looped click track with the song so that the peaks clicks match the troughs.

Quick Mix 'em and they should cancel out.

Can't you just use the Envelope tool as you would the master volume knob on your mixer? Though, instead of avoiding red lights, you'd be, in essence, normalizing the volumes.

But please, do keep in mind that differences in dynamics are important.
