... in it's sound there is something missing compared to the live version. Any ideas how to improve this? The studio version is mono, the missing "something" is stereo, which can be simulated with stereo (not mono) reverb or other pseudostereo effect ... reggae, before-after STEREO reverb...

A telephone pick up coil may * be a solution, ( although obtaining a connector cable specifically for your phone will provide a better quality recording ). [ * I've never tried using a pick-up coil on a mobile phone, only on a land-line phone, the radio signal from a mobile phone may cause interfere...

2) Are Windows machines good enough for the job? Every once in a while I think I catch a skip. But I can't reproduce it on the spot, so I may be imagining it. Things can be done to lower the odds of skips occurring: my suggestions would be disconnect from internet, and give Audacity higher priority...

You can squelch long silences down to true silence with a noise gate ...

How will Audacity automatically import the control track along with each file? To apply a Chain to files, the project must be empty. what I've suggested would consistently apply exactly the same edits to each show, which was part of the brief ... ...
