One of the channels wasn't even coming through the headphones at all ...
If you inverted copies there will be destructive-interference: the waveforms cancel each other out. That can make a track disappear.

Sounds like you need to raise the detection level on truncate silence : (i.e. use a smaller negative number). If you look at the waveform in dB scale you will be better able to estimate the threshold level of your "silent" audio ... Linear (default) Vs logarithmic (dB) waveform scale.gif

That notch filter code is specific to the example you posted.
If the position of the mic is changed during the lecture, (e.g. if it is hand-held and the lecturer moves about),
the pitch of the ringing will change and those notch-filters won't match.
