As well as removing clicks, Paul-L's De-Clicker plugin will isolate clicks.
Then you could truncate the silence between the isolated clicks,
The duration of the truncated track, relative to the original audio, would be a measure of its clickiness.

Sounds like a case of destructive-interference.
Possibly the stereo is (accidentally) being mixed down to dual-mono,
or Windows audio enhancements is allowing some crossover between left & right.
(i.e. turn-off playback & recording enhancements)

The 'software play through' is already unchecked, but thanks for the suggestion. Until I get rid of the red line I cannot record anyway ...
