Another possible difficulty:

There doesn't seem to be a input control.
Enter "-10" as noise reduction factor

--> 36 dB boost in my specific sample audio (!)

That's just a short circuit.
Close your fingers around a line-in cable and you'll get something similar.
Either the cables or the adapters are faulty.

As always Robert, precise Nyquist code to reproduce your examples is welcome. Here you are: (scale-db -20.0 (hzosc (sum 4000 (mult 1000 (lp (noise) 10))))) The deviation is +/- 500 Hz. Ok, I've enabled the advanced settings. A higher window size seems to improve the result. However, I suggest to use zero padding up to e.g 8192 samples and treat the whole as a 2048 window (regarding step size etc.) I'm not sure about the analysis/synthesis windows: Is default to use Hann for profil...

I've still have a bad feeling about the frequency smoothing. It should imo be logarithmic and not linear I'm having trouble with "Frequency Smoothing" and "Sensitivity". I don't know how to advise people about these controls other than "leave them at their default settings" (which defeats the point...
