I think you are exactly right, control B produces a mark, or label, and there can be more than two of them.
And these labels are right in the *.aup file (which looks like xml).
So i think they can be easily used for what i want.

marking several points in a sound file
I would like to mark several points in a sound file. So this is not making a selection, but just somehow noting a series of times or sample indices.
