If your problem is low pitch rumble and walls shaking, most of that is going to vanish in the First Step : Equalization. That's one of its jobs. If you can actually hear clashing of gears (does anybody clash gears any more?) then yes, that may be audible. Honking is pretty obvious. I don't remember ...

For the longest time Stereo Mix would record everything on the computer, so the question really is why is your microphone being left out. Anything magic about it? Is going through special software, drivers or apps? Do you use Skype? Skype is famous for taking over your machine and not telling you. Koz

Is audacity going to update to 64 bit?
Probably eventually. Did you get a Mojave beta copy or did your new machine come that way?

I'm about to uncork a new Mini and I'm afraid it's going to have Mojave on it and many of my older apps will fail.

If you have a sound file where the Left and Right tracks are recorded out of phase, it's terrifically hard to sort what happened while you're listening in stereo—two track, two speakers, etc. But the instant you listen in mono-mix, all sorts...

And if the dogs are going nuts, you could have ultra-sonic (very high pitch) sound. Audacity and a home microphone isn't the best way to inspect problems like this. Most home systems stop working at the limits of human hearing (if they make it that far) and ultrasonic sound goes far above that. Does...

Changing cables in the middle of a production or recording is insanely dangerous. You should only hot-swap cables when the production isn't that important.

If Audacity does survive the changeover, Transport > Rescan...

Now I think you're talking across each other. If you record in stereo and one track is limited to -6dB (50%) then it's broken or there is a very serious mismatch or setting somewhere. Do you get the red knob at about the same time Audacity clips? If not, then the bitstream is being mismanaged somewh...
