That may be the difference between SoundFlower and WireTap. I'm guessing now. I've never met SoundFlower, but it's far safer to redirect a bitstream than to try and duplicate for input and output which is what WireTap does. Yes, and yes.
Mess with Hardware and Software Playthrough in Audacity Preferences > Audio I/O.
If you change anything in that panel, you may need to restart Audacity.

You're totally sure that it's not just a volume change? Both of those programs run their own input volume controls and I wouldn't be shocked to find that the one for Audacity was lower than the one for Windows.
