You missed an important piece of this. If you're on a Laptop, you may not have a physical Line-In to switch to. Many PC laptops have only Mic-In.

Now you know why Apple insisted on Boot Camp for a while. I bet this doesn't happen when you have either operating system running by itself. Audacity doesn't like "magic" or shared devices and services.
