Without knowing any more than that, I'd say your sound files are at 44100 KHz sample frequency, so far so good, but 32 bit floating, not 16 bit fixed. iTunes will have no idea what to do with that. I would be using QuickTime Pro to convert them, but I don't know how to deal if you don't have QuickTi...

Edit > Preferences > Audio I/O > Recording > Channels 2 (Stereo)
Restart Audacity and then go back in and make sure the settings stuck.

I do think it's a programming problem, but not where you think. Audacity does not apply filters during capture. Many people would like it to do that, but it doesn't--all versions. So that leaves the two operating systems. I wouldn't be shocked to learn that OS-X tailors the response of the microphon...

You may be looking a little too intently at Audacity. Close everything. Restart the machine with the FireWire device unplugged and turned off. The easy answer is to blow up the timeline waveforms with the magnifier tool. A "real" stereo signal has left and right wiggles in the waveform that very clearly don't match. Two Track Mono will have identical waves. The compulsive will want to split the stereo track, invert one track and ...
