Make sure your connection is clean at both ends. Rub with alcohol or Windex glass cleaner and paper towel and then dry it off with another one. Plug and replug a couple of times and give the connection a half-turn.

Line-In is stereo and expecting an audio signal roughly a thousand times louder than a microphone. Also the microphone input is mono. It may appear on both left and right, but it's only one signal -- two track mono.

Can you make it worse? Is there any setting that will give you more dropped words or other distortion? Just to cover the bases, you can also get problems like this if you're filling up your hard drive.
Go > Computer > System Drive
File > Get INFO.
No System drive should ever increase beyond 90% full.
