You're probably listening to Stereo Mix (the computer output) and the Line-In at the same time. One will be late compared to the other. Don't install the SoundSoap. Audacity 1.2 may have needed that because its noise removal was pretty dreadful, but the noise removal in 1.3 is quite good. You're probably expecting little boxes or entry forms where you put times and dB values in, but I think the closest we can get to that is the envelope tools.
