That's the exact symptom of plugging a Line level audio signal into the Mic-In of the computer. Is it a deskside machine? Are you plugged into the blue socket?

We covered filling up the drive and you took care of that. Did you ever defragment or error check? Those are both pretty easy and usually well worth it.

You may be able to use Audacity 1.3 Effect > Click Removal. It's intended to remove cat hairs from phonograph records, but it might work for you. If he was too crazy with clapping, you might find that there is no music back there when you take the clap out.

I was going to ask you why you found it necessary to convert to stereo. Most players just play mono out both channels.
