Audacity defaults to 32-bit floating and Mono which is an odd combination in anybody's book. Change Audacity preferences o 44100, 16-bit, Stereo and restart Audacity.

I'm going to answer what I think you're asking. You want to increase the loudness of the work so you can see the lumps and bumps in the wave and see where to edit. Edit > Select > All. "Stereo Mix" and "What U Hear" are creations of the hardware, drivers, and OS. Unless all of those are holding hands and willing, there is no mix. There were a couple of PC laptop makers that intentionally left it out of their product. No Mac can do this without a lot of outside ...

AUP isn't a sound format. AUP is a Project Management file and its job is to point to other files. It's the other files that make up your show. If you have an earlier version of Audacity that works and you're happy using it, then stay right there. We're still fighting weird instabilities with the higher versions and Stable 2.0 isn't here yet.

If, in fact you are using the entirely appropriate Audacity for your machine and did everything right, we were sometimes able to cure this cross-key thing by trashing the preferences and restarting. Your custom settings will vanish, but the problem may vanish, too.

Did you try anything earlier? Around 1.3.8/9 was the first time Audacity used a new and different technology for managing add-ons and plug-ins. I do production in 1.3.7 on multiple machines with good stability, but have had troubles with later issues. It would be an interesting event if the machines...
