This isn't an Audacity problem. Audacity is a slave to your Windows machine and that's where the problem is. You need to go into your Windows Control Panels and stop recording Mix-Out, What-U-Hear, or whatever your computer calls it. That's the setting that's giving you multiple recording pathways a...

You can get rid of that disturbance at the end without changing the length of the show by selecting it and Control-L Silence.
