If you paste at the end of the original project, do you get what you were expecting? Are the two projects exactly the same technical specifications? Music CDs have a limit to the data they can hold -- about 700MB and firm restrictions as to the quality of the music. That's the 44100, 16-bit, Stereo thing. That's it. Unless it's a FireWire drive, you may run into timing problems trying to split the show and Audacity. Use the external drive to park some of the stuff from your system drive so that one has more room. Fragmentation will kill Audacity because of the way it works.
