...as a Project. The AUP file is just the project manager file. Projects have lots of files with different jobs, which is why it's a pain to try and move one.
You also need to know that Projects do not save UNDO.

Yes. Hubs can cause problems. USB is not a graceful, swanlike, transfer of valuable data. USB only goes one way at a time, so it's constantly stopping the ball game and reversing direction. If you have services that are time critical, like audio, you can have problems.
