It's not FFMpeg that manages MP3. It's lame.
In Audacity 1.3, you can set the bit rate at the export step. In Audacity 1.2, you have to set it in Audacity Preferences before you export.

The higher quality podcasts don't do it that way. They call each other on Skype, but they record themselves locally on their computers. Then one sends the very high quality track to the other for combination into one show. The bubbly, gargling Skype sound never appears in the podcast.

You can't magically inspect the whole show and derive all the special settings. The tools are good, but they're not sophisticated enough to do the noise reduction in groups or segments.
