Live recording should always be done on headphones. Is that how you're doing it?

You might have two problems. If Audacity stops recording dead when you stop speaking, that could be Audacity Preferences > Recording > Sound Activated Recording. Deselect that. Without digging back through all those threads, have you tried Repair Permissions in the Disk Utilities?
