Audacity doesn't do anything in real time, so post processing is the rule. Audacity doesn't support every possible plugin. If the tool needs custom control panels and fancy graphics, then it's may not work right in Audacity. You may get the "default" settings and no way to change them. Koz

In Audacity, you can get that if you have Audacity Preferences > Recording > [X] Playthrough selected by accident. De-select. You should have [X] Overdubbing selected. On Windows you can also cause trouble by recording Stereo Mix, or Mix-Out instead of a standard sound device like Mic-In or Line-In....

Yes, fade or cross dissolve between the tones and the tones and silence over the course of four or five cycles. The clicks are supposed to be there.
